Abstract:
Precision medicine is centred on the general objective to integrate a patient’s own (genetic and clinical) data with knowledge about the biological mechanisms of disease to identify her own disease activation pathways and based on them, potentially new therapeutic strategies uniquely suited to that patient. A patient's genomic data can be integrated into a disease- and patient-specific interaction network describing her individual disease configuration. The computational modelling approach to precision medicine, in particular through network analysis, is highly amenable to finding novel personalised combinatorial therapies. This project focuses on the problem of controlling a dynamic network. The basic problem setup we work on is that of a network where control is sought over a given set of targets, in the sense of being able to change their configuration through external interventions on some well-chosen input nodes in the network, taking advantage of the network topology. We are interested in finding a minimal set of input nodes in the network such that the behavior of the target nodes may be changed through a well-chosen sequence of signals to the input nodes, cascaded throughout the network through its wiring. We focus on formalizations of this network controllability problem that maximize its applicability in biomedicine, including a specific set of targets to choose from (e.g., disease-specific essential genes), a specific set of inputs to choose from (e.g., drug targets), as well as non-linear network topologies. We will test the applicability of these methods in the medical setup through two oncology case studies, on glioblastoma and on multiple myeloma.

The DANUBIUS-RI is considered by the Romanian Government as a strategic project of national importance for Romania, thus being mentioned in the National Strategy for Scientific Research 2015-2020. DANUBIUS-RI also has flagship status as part of the European Union Strategy for the Danube Region (SUERD). Abstract:
The strategic forest planning process aims at optimization of a series of objectives that are subject to a set of constraints. The incorporation of market dynamics in the optimization increases the complexity of the strategic planning formulation by requiring the inclusion of detailed tree level products (such as sawlogs, pulpwood, or chip ‘n saw) in the planning process. Furthermore, constant adjustment of planning objectives to short-term market changes requires fast and accurate identification of the products that can be supplied by the forest estate subject to strategic planning. The advent of remote sensing techniques, especially LIDAR, reduces the time to acquire accurate information required for products allocation. The present research aims at identification of products allocation based on LIDAR information that would supply the optimal solution to the strategic planning objectives. LIDAR data will be used to determine a series of tree attributes (e.g., total height, crown width, crown length and crown asymmetry) that will be used to delineate possible products to be obtained from a tree. Models describing each tree in terms of products allocation will be developed by adjusting taper equations to the attributes estimated using LIDAR. The optimal products allocation would be determined at the forest estate level using several planning algorithms, including linear programming, simulated annealing, and first fit decreasing algorithm constrained to fulfill the perfect bin-packing theorem. The research will provide the information needed by Romanian forest operators to adjust their strategic and tactical planning to market conditions.

Abstract:
DNA MICROARRAYS ARE A MULTIPLEX TECHNOLOGY USED IN MOLECULAR BIOLOGY AND IN MEDICINE AND ARE USED TO MONITOR CHANGES IN THE EXPRESSION LEVELS OF MULTIPLE GENES SIMULTANEOUSLY. THERE ARE CURRENTLY MULTIPLE APPLICATIONS OF MICROARRAYS: TO IDENTIFY GENES WHOSE EXPRESSION IS CHANGED IN RESPONSE TO PATHOGENS OR OTHER ORGANISMS BY COMPARING GENE EXPRESSION IN INFECTED TO THAT IN UNINFECTED CELLS OR TISSUES, TO COMPARE GENE EXPRESSION PROFILES OF TUMORS FROM CANCER PATIENTS, OR THE EXPRESSION OF GENE PROFILES OF HEART DISEASES. THEY ALSO HAVE IMPORTANT APPLICATIONS IN PHARMACEUTICAL AND CLINICAL RESEARCH.
THE GOAL OF THE PROJECT IS TO DESIGN A SEGMENTATION TECHNIQUE FOR DNA ARRAYS THAT WILL PERFORM BETTER THAN THE CURRENTLY USED METHODS. WE HAVE ALREADY SHOWN A PRELIMINARY SEGMENTATION TECHNIQUE IN A RECENT ISI PUBLICATION, WE PLAN TO IMPROVE THIS TECHNIQUE AND ALSO COMPARE AND CONTRAST IT WITH CURRENTLY USED SEGMENTATION TECHNIQUES. THIS WILL REQUIRE HEAVY STATISTICAL ANALISIS ON THE RESULTS GENERATED BY VARIOUS METHODS AS WELL AS IMPLEMENTATION OF THE METHODS AND OF COURSE BIOLOGICAL BACKGROUND AND BIOINFORMATICS TOOLS. IN SHORT THE PROJECT WILL REQUIRE EXPERTISE FROM STATISTICS AND MATHEMATICS AS WELL AS COMPUTER SCIENCE AND BIOLOGY IN A TRULY INTERDISCIPLINARY COLLABORATION.
THE LONG-TERM PROJECT ENVISIONED COULD LEAD TO A SEGMENTATION METHOD THAT COULD PROVIDE QUANTITATIVE RESULTS FROM DNA ARRAY EXPERIMENTS (AT THE MOMENT WE RECEIVE RATHER QUALITATIVE SIGNALS OF THE GENE-DISEASE RELATIONSHIPS FROM SUCH EXPERIMENTS). WITH THE ADVANCEMENT OF THE DIGITAL PHOTOGRAPHY WE FULLY EXPECT THAT THE RESOLUTION OF THE IMAGES OBTAINED AFTER THE DNA ARRAYS EXPERIMENTS TO REACH MUCH HIGHER RESOLUTION AND THUS THE PROPOSED ALGORITHM TO LEAD TO DRAMATIC IMPROVEMENTS AS OPPOSED TO THE CURRENTLY USED AFFYMETRIX SEGMENTATION METHOD. Abstract:
THE PROJECT IS ENVISIONED AS A CONTINUATION OF THE RP-13/2007 PROJECT THROUGH WHICH THE PRINCIPAL INVESTIGATOR RETURNED TO ROMANIA AS A YOUNG RESEARCHER. THE PROJECT MENTIONED ABOVE FOCUSSED ON TWO DIRECTIONS: CELLULAR SIMULATION AND FINITE AUTOMATA FOR DNA PROCESSING. FOR THIS PROJECT WE WILL FOCUS ONLY ON THE CELLULAR SIMULATION AND EXPAND THE RESULTS OBTAINED SO FAR (PUBLISHED IN MORE THAN 5 ISI PAPERS).
THE MAIN IDEA OF THE PROJECT IS TO EXTEND THE MEMORY NWA ALGORITHM WITH LIMITED STOCHASTICITY. THE TEAM WILL IMPLEMENT THE SIMULATION TECHNIQUE IN A MAJOR SIMULATION PACKAGE (SUCH AS COPASI) SO THAT THE DISSEMINATION WILL LEAD TO WIDER USAGE THAN THE JAVA ROUTE THAT WAS FOLLOWED PREVIOUSLY. WE ARE ALSO PLANNING TO WORK ON MODELING PATHWAYS RELATED TO THE CANCER RESEARCH THAT HAVE BEEN DESCRIBED RECENTLY
